Regulation 13D specifies that the maximum rent (LHA) is the lower of the LHA or the “cap rent” +£15. The cap rent is the aggregate of rent payments under reg12(1). So when the customer is treated as occupying two homes, I would suggest the sum of both liabilities would be the cap rent to which the £15 would be added once. I suppose you would then compare the combined cap rent +£15 to the sum of the two LHAs and pay the lower.
